I know the effects of humidity, but what causes it? What should I do to protect my guitar from it?

You kind of answered your own question. The effects of humidity are caused by humidity, cause and effect.

But to answer your question, guitars are made of wood and over time the wood can absorb the moisture if you have too much humidity and can cause it to swell/blister and basically warp. Too little moisture or humidity will cause the wood to dry out and crack and warp. If I'm wrong correct me, I'm not an expert on this. How to protect your guitar depends on where you live and the climate. The easy answer is get a humidifier and keep it in the case when you aren't playing.
