Flatter sound as you go up the neck

Hey guys - quick question. My Takamine EG544SC plays great, but as you go up the frets, the sound becomes flat, so much so that it sounds out of tune when playing against music and with other guitars. I have to re-tune whenever putting on a capo. Any suggestions?

Yep, you need to take it to a technician and have them perform a setup. It will run about $50 or $60, but they will adjust the action, nut, and saddle. Your issue has to deal with the intonation of the guitar, which has to do with a few things, namely the bridge and saddle. They will check that and make any adjustments as necessary.

I get all of my guitars setup at least once a year, sometimes twice.

Also, ensure you're maintaining a proper environment for your guitars. Bob Taylor has some great instructional videos out there that taught me more in 20 minutes than I managed to randomly stumble upon in my near two-decades of playing.
