The way to explain this is very simple. It's in Am but the IV chord (D) is major not minor. I don't want to get over your head here but that harmony relates to a different key than A natural minor. Oh sorry for being vague, by why I mean why/how is it in the key of Am/C? Do you look at the keys of the chords rather than the individual notes that make up the chords? because C/Am has no sharps right? so the chords having no sharps is how you came up with that i'm guessing? or i'm way off :(

I've been reading up on some theory and taking notes and stuff and in an attempt to try to understand how "what key is this song in?" works I tried it on All along the watch tower

the version with the chords Am, G, F, C, D, is it in the key of G because of the F# in D chord?

Just pick what feels most comfortable for you ya know , you don't have to do everything like everyone else .... Do what feels the most comfortable for you instead , it'll make it easier on you .... And later on in time , you might start playing it differently .... agreed, i find myself doing D D U ...
